Which anime/video game is that from?
If you don't plan on crafting any items or collecting weapons, then killing Stockpile Thomas won't matter as long as you drop your extra junk on the ground. Killing Urbain has made it impossible to get any healing magic 'till your next game cycle.
If you stock up on healing items it shouldn't matter, though. So the answer is no, as long as you don't mind skipping out on crafting items the first game cycle.
