For me, it would have to be X. Whilst the majority of them have good storylines, this one really stood out for me. Perhaps it's just because it was the first time we had voiceovers and graphics that depicted the emotions on their faces. However, it's just the fact that a journey is undertaken and we are taken on that same journey through Tidus - we learn the truth about Yevon, what a summoner's pilgrimage really is, etc.
It had the elements of a typical Final Fantasy, too: love, friendship, relationships, heartbreak, revelations, loss and so on. Seymour was quite the demented antagonist, who seemed to never be defeated until near the very end. Everything about it kept me glued to the screen and not wanting to turn the game off for many hours!
