Hojo says he's a clone just before you loose him during the rising of the Weapons. Why would Hojo say this if it wasn't true. Plus that is when Cloud went downhill when finding out the truth. I'm sure he's a clone.

Lol, he's a real person...he tried to make it into SOLDIER, but he failed to do so. He was used as a test subject, and that's when he was infused with Mako and whatnot. They escaped, but Zack got shot to death just outside Midgar and Cloud just sorta combined his own reality and experiences with Zack's.
Erm, it's a SUPER-hard story to follow, even for me...I usually find it easy to know what's going on, but FF7 is complicated. I think I was pretty accurate though...
And also, when they fell into the Lifestream (when Cloud's all screwy and in a wheelchair), he and Tifa have to discover who Cloud really is. That's when they realized that Cloud wasn't the one who entered the reactor with Sephiroth. He was one of the guards that was with them...he stayed outside the reactor with Tifa (which Tifa then remembers, meaning he's a real person)
I mean, Cloud DOES have the Sephiroth gene inside him...so in a sense, he's LIKE the clones, but he isn't an actual clone, because he already existed.

Mitsuki hit the nail right on the head. Cloud was not a "creation" He is a real, live human being. He left when he was 16 to join SOLDIER and didn't make it in. His body couldn't take to the Mako. He was used as a test experiement for Hojo and was infused with JENOVA cells. Hojo was trying to create a Sephiroth clone out of Cloud and did not succeed. But no, Cloud was not just a test tube creation.
He is himself, yet he is also a Sephiroth Clone.
The term 'Clone' used in the game isn't neccassarly meaning what most people commonly referet as, so it is hard to get confused.
Cloud was himself yet when him and Zack were captured they were experimented on to become Sephiroth Clones. Because Zack was in SOLDIER he was able to withstand the proceder and thus he became a failure. Tho Hojo says Clouds the failure in the Northern Crater, he actually mistaken Cloud for Zack. Cloud however became a successful Sephiroth Clone, because he was just an ordinary grunt his body was corrupted by the Jenova cells which was the theory of the experiment.
When Zack was killed the Jenova cells within Cloud mimict Zacks memorys (A power of jenova) to create an illutionary past in Clouds mind. When Tifa later finds Cloud outside the train in Midgar the Jenova cells kick into action again and add her to the mix.
Ofcourse Sephiroth doesn't reveal all this when he tells Cloud he's a Clone and so Cloud begins to think in the crater that he really was 'created' and that a real Cloud is out there somewhere.
After Sephiroth fell into the Lifestream at Nibelheim, his will was so strong he actually took over Jenova himself, and thus able to control Jenova cells and the body they are contained in. This is how Sephiroth was able to control Cloud at times in the game, but once Cloud and Tifa realise the truth at Mideel Clouds mind becomes strong enough to fight back against Jenova and takes control of his real mind fully.
No he did succeed, Cloud was infact a successful Sephiroth Clone. Hojo got it wrong.
All the Black cloacked guys in the game are also Sephiroth clones, all in the same state as Cloud was in after his escape with Zack. However Cloud recoverd from this state because the Jenova cells within him created an illustionary past combined with his own and Zacks, along with whatever Tifa experienced with Zack during the Nibelhiem inciedent too.

i think he might have acutally made it, you watch last order, you see that, Cloud's eyes glowed with mako energy, so you never know, he might have actually made it to soldier
Yea, but in that case, all ShinRa soldiers would be sharing memories.
This part doesn't make ANY sense to me. O_O

The Jenova Cells have the ability to mimic one's memories (in Cloud's case, Zack's) and somehow create false memories, happenings, etc... into the brain. It's just one of the many powers of Jenova as Moonchild stated. I hope that you understand it now.

But yeah, things like that with Cloud can be extremely confusing. That's why you should go through and play the game a few times and pay serious close attention to things so you understand Cloud better.

I might be going out on a limb here but I think there are several theories, I don't think the writers actually wanted the player to fully understand, rather interpret...
Look at AC and DofC, theres a lot of info and it can all be interpreted in different ways.
Personally, I think of Cloud's link with Zach as being purely psychological, nothing to do with any biological influence. I think he had to grasp on to something during the experiments that were being carried out on him, and this psychological link kept him (fairly) sane while others would have crumbled. Thats what makes Cloud a hero and unique.
