After you beat seph at the end, can you save your game and still play and level your guys up and do the choco breeding or do you just simply turn off your system and start from your last save point? i think thats dumb but whatever. someone give me a quick answer.

You have to start from last save point.

So I would have suggested that you keep a seperate save file on the world map before heading in, so that you have a save file you can use to do all the extras. Alternatively, you can leave the Northern Crater if you want to.
