Where can i find her in balamb garden once the garden is flying?

I think Rinoa might be in the medical room, but that depends what part of the game you're on about >< If it's the start of disk 3, I'm almost certain you have to go to the medical room (where Squall started on Disk 1) to see Rinoa.

I've been to both, she isn't there 
Is she in Squall's room, or outside near the band stuff?
Which part of the game are you up to? That could help, particularly, which disk are you on and what's just happened?

If it's the start of Disc three I think that you have to leave the Garden.
However if it's just after the Garden has started flying, go to the second floor, and go along the corridor to the right as far as you can go, and there's a door there and Rinoa is through there.

If this is all before disc 3 (just looking for a conversation), then she would be in the library. Just like when you find Zell randomly training in front of the library or Irvine in the classroom. But yeah, it all depends where you are in the game, so that would be the main question.
