The first time through I tend to use the characters that are best all-around, typically the protagonist.
On subsequent play throughs I use the characters that I liked the best- which tend to be different from the "best" ones. Also on later play throughs I am much more likely to use specialized characters.

I do try and use different characters on second playthroughs.......But just so I can see any extra scenes or anything.......In FFVII mainly on my first playthrough I used probably the same party everywhere I went Cloud,Nanaki and Tifa. And unlike other FF's whichever party you choose sticks with you especially for cutscenes......And you miss out on what other party members may say.

like in the aerith death scene,I made an extra save file,just for that scene alone just so I could change the party and see their reaction to her death
I don't really try to use different characters on different playthroughs, you kinda have in mind who are the best characters and who you want to use for certain areas, who is the most effective etc. I don't even try to keep it balanced on the first playthrough really since I have characters I do like and those I don't particularly like so they ending taking a back seat. I'll end up pretty much using the same characters regardless of the playthrough.
