Well, I think I missed Stiltskin in Alexandria on Disc 3 in the bell tower. Now when I go back there's just the jumping rope mini-game Is there any way to find him again and start purchasing his item packs again?

If you missed him and didn't buy anything from him, you can find him in the next location:

Mountain Path
Alexandria
Oeilvert
Bran Bal
Alexandria

...Although, since you mentioned you're now at Disc 3, I have no idea if he is either at Oeilvert or Burmecia (assuming that the list goes in order).
