Based on FFVII,AC and DofC I don't think there is any mention of them being married, I also don't think thats important.
They clearly did have an affair, disturbed as it was. I interpreted it as Lucrecia being under a lot of psychological anguish.
Look at the cut scene with Grimoire, (and don't hold this against me because of my avatar!). She was clearly in awe of him, when he died I think she felt similar emotions towards his son, Vincent. She couldn't deal with these emotions, had a breakdown and gave up, thus choosing Hojo.
