I'm not sure if you've played Ventus' story or not, but if you have and know what I'm talking about..awesome:
Go to the place where, in Ventus' story, you fought Captain Hook. It's a little island surrounded by water and gray cliffs. At the very back of it is a pathway down to a dock with a boat. To get to Skull Rock/Skull Island, you need to go investigate that boat and then, when prompted, use it.
