I'm pretty sure they thought he died sometime along with Zack. They're main target was Zack though. I think they may thought Cloud wasn't worth the trouble. I'm really not sure.

Just keep using cure and attack him whenever you get the chance. I suggest using magic whe attacking him. It does more damage. Then he should run off eventually. I think I lost to him a couple times myself. Keep going at it and you'll eventually beat him.

From what I heard, Nomura first created KH, he was mainly focusing on the gameplay. The wasn't really a main story behind the game. Forgot who, but someone told him if he didn't develop more of the main plotline, the game would fail. I think that pretty much explains why the plotline was so...
