I preferred Sephiroth on the whole. He was much more mysterious, much more threatening and had a sense of real dread about him for the first half of the game. Kefka is much more implausible as a villain for me. He's a bit too insane to actually pull off the things he manages to.

The problem with FF6 for me was that it was too easy to end up using the usual suspects for battles. I don't think I have a single playthrough where I didn't end up using Edgar, Celes and Sabin. So that's only 1 character I varied.
