I preferred Sephiroth on the whole. He was much more mysterious, much more threatening and had a sense of real dread about him for the first half of the game.
Kefka is much more implausible as a villain for me. He's a bit too insane to actually pull off the things he manages to.
The problem with FF6 for me was that it was too easy to end up using the usual suspects for battles. I don't think I have a single playthrough where I didn't end up using Edgar, Celes and Sabin. So that's only 1 character I varied.
I think a lot of the hate comes from the fact that the characters are very noticeably, in their personalities, teenagers. That's not really true of many other games in the series, even if the ages are the same.

I think Squenix sadly think it's about graphics. Based on their focus, that's what they seem to care about most. I think most of their longterm fans cared most about the story and characters though.
