They probably still stay in his tower. However, we never found out what happened when the fairies decided to tell Yen Sid about Maleficent.

i think you can see what happened to them in the finshing credits when they show you small cutscenes for what happens after you restore peace

Still, Yen Sid and the fairies three are not all whose fates lie in mystery.
Do not forget Maleficent and Pete.
I really don't know but I think they'll most likely be in the KH3 with some random story about how they got to be wherever they are when they tell you their random tale...
They are most likely still at the tower at Twilight town
