No. I had that fear too at some point during the game because I felt like since I used a certain fragment skill, I wasn’t getting any achievements! Because you eventually unlock some really handy skills, some that are basically cheats. But you also unlock some that are almost essential for 100%...
The more i think about it, the more it seems plausible to finalise the story with a whole new game. Final Fantasy XIII-3 could potentially be all about saving Serah and Lightning and bringing the fight to Caius?
I would still prefer if the story was wrapped up prior to the third instalment...

It might not be a bad idea. The main story line of the game is fairly brief and if you take advantage of upgrading weapons at appropriate times and exploiting good grinding spots along the way, you'll be able to complete it in a few days to a week depending on the time you’re willing to put in...
