I'm unsure on who is Sephiroth's father. It's either Hojo or Vincent Valentime. The game shows Hojo working and experimenting on a pregnant Lucricia. The question seems to be, Was she pregnant when she joined up with Hojo, or has she gotten pregnant later on?

This topic would have already been discussed like a bazillion times. Vincent was only in love with Lucrecia, but Hojo is the one who impregnated her. Not only is it stated in the game, but its also stated on the wiki.

"Hojo reveals he is Sephiroth's father, and that he has injected himself with Jenova's cells (which is implied to have cost him what little sanity he had). The party attacks Hojo as he mutates into grotesque forms, and is killed.

Hojo impregnates her then injects the unborn fetus with Jenova cells. Vincent is in no way related to Sephiroth, he was Lucrecias lover.
