Which Zelda games to play...
I'm fairly new to the Zelda series. I have only recently (in this past year) gotten around to playing Twilight Princess on the Wii, and I really love it. I do have a few Zelda games laying around my house which I have never touched.
I do have a lot of oldschool systems and games, however, the majority of them are in storage at the moment. The only Nintendo systems which I have available at the moment are the Wii and the DS.
Since I'm not knowledgeable in this category, would you mind giving me a heads up on which Wii and DS compatible games are the best in the series.

Since Wii is backwards compatible almost completely, I'll just list my thoughts on the best Zelda games. Link to the Past (3rd one made), Ocarina of Time (like 6th one made), and then Twilight Princess. None of them are bad but those three are definitely the highlights of the series. I'm not sure what all the DS plays but if it does support regular GB games, the definitely pick up Seasons and Ages.

I actually have Ocarina of Time laying around somewhere. I think it's for the Gamecube, right? They also have Link to the past (advance) available for the DS, which I think I might actually get.

Wind Waker for the gamecubes also a good one to play, its for the gamecube and its pretty damn good.
For the Gamecube theres a game called Legend Of Zelda The Minish Cap, and while i haven't played it myself i've heard nothing but good stuff about it

lol No, Ocarina of Time was the first game for the N64. The one with the time limit was it's sequel, Majora's Mask.

Ocarina of Time was originally on the N64 but was released on the Gamecube as part of a Zelda Collection along with the two NES games and Majora's Mask so you could play all those on the Wii. Both NES games as well as Ocarina of Time and Link to the Past are available on the Wii's Virtual Console. Oh and Wind Waker of course.
For the DS you've got Link to the Past/4 Swords, The Minish Cap and The Phantom Houglass which isn't out in the West atm.

But then again, you're likely to never come across that one, since the console it's on is more extinct than the 3D0.
As for Zelda games you should play: Oracle Of Seasons and Oracle Of Ages - My favourite two Zelda games. They're for the Game Boy Color though, so unless you still have one of them or at least an Advance lying around, you may have difficulty playing it, which is an issue like you say. We can only hope for a VC release.
Other than that: Link To The Past - Gaming godliness from the 16-bit era, arguably my favourite Nintendo first party title. I generally enjoyed the 2D adventures more than their 3D counterparts.
Wind Waker - Some people hated this game, but there's a technical term to describe them = wrong. It has a great charm and feel about it, and the artwork and animation are superb. The game itself plays not too ba either! True enough, the at times endless sailing around can get somewhat tedious, but I enjoyed my blast at this game a fair bit.

That game is full of win. Not only do you have a time limit, but once you get the ocarina of time back, you can go back to the first day. You also get masks and you can become a completely different species! Being Zora link with that fishbone guitar was preeeeety sweet. 
They sure made some kickass games back in the day. Right now I'm playing Majora's Mask on an emulator, but I intend to get the Ocarina of time ROM soon. I swear, it's impossible to find these games anymore. Thank the lord we have emulators now.
I just can't get enough of it. Right now I have a cheat in so I can levitate... But being Zora link and getting in the water, when you levitate and swim at the same time, you can actually fly. XD
And I agree with Sun and Steel, Wind Waker for the Gamecube was a great deal of fun.
