In terms of brute force, Sin is the antagonist. In terms of mentality, it's Yunalesca. Conceptually - it's hypocrisy.
Hypocrisy is the root of the evils in the game. Sin is a destroyer reborn from the savior; an unknowing hypocrite. The Maesters, excepting the Ronso, are all very politician-ish.

there was no Villain
Seymour actually thought he'd "heal" spira by killing everybody, and letting everybody live in undeath, that's not good.. but not bad either, his goal was pure, that is what makes him not a villain, though not a "good guy either"
Sin was more or less a puppet, he was there to protect Yu Yevon, a nasty side effect was that Sin was created to destroy.. Sin had no controle over his actions
Yu Yevon just wanted his home city back, so he created Sin to be able to summon Zanarkand(Tidus' Zanarkand) his desperation to get his home city back was so great, he pretty much overreacted and i think that's why Sin got berserk(and attacked anything in its way), also the reason he started to make more and more Fayth dream, about Zanarkand, and also the reason he wanted to stop Yuna from putting the Fayth to rest
the 3 so called main villains, aren't that much of villains if you think about it

Honestly?
I don't see Sin as the MAIN bad guy. Why? Someone had to be inside sin to control him anyway.
Yu Yeavon was a pansy! Too easy.
If anyone, it's Seymour.

The main villian in my opinion is probably more likely to be Seymour with his pathetic and original ambition for power

His facade of "healing" Spira was an alternative action he could take from his main intent; gaining power. Gaining absolute power for oneself is a selfish act, thus making him comparable to how you portray Kinoc.
Kinoc, however, "schemed petty schemes" against hidden enemies. Nothing was stated that he manipulated his way into becoming a Maester, nothing was said how he killed to save his own skin, nothing was said how he craved increasing power. Personal gain? He didn't trust Seymour to do what he said he would, so he accompanied him to be assured. Mistrust lead to his demise; not impulse on personal gain. Kinoc was one of few without a hidden -or evident- selfish motive. He feared losing his position, but that doesn't make him rival to the likes of Seymour or Mika.

i'd say the real baddy was seymour. he wanted to use sin to kill everyone on spira to "save" them. i'd say that sounds pretty evil. you could say Yu Yevon was the main villian but that would be like saying that Necron was the main boss in FFIX, and i dont think that works because they both appeared at the end of the game. seymour caused the group the most trouble throughout the game, i'd say he was the main villian.

I agree with you here. I always seen Seymour as the villian, but after you encounter Mika and discover this, he is more of a villian.

I didn’t really see it as any true single villain, more like a set of villains (Seymour Guado, Master Mica & Yu Yevon) all with the same goal of absolute power as well as immortality.

Seymour was a lunatic that got his ass handed to him so much it hurts me. Seix said it, it was the Maesters. Seymour reminds me of Seifer, you fought him so many times and yet he wasn't the main villain.
Though you get the impression it's Seymour cause, Yu Yevon is mentioned as an enemy late in the game.
