I tend to use either Anima or the Magus sisters, it depends what kinda mood im in.
Most of the time is Anima as she is immensely powerful, with a great skill set (Pain FTW) and her overdrive is just immense (Y'all know what im saying)
The magus sisters are again a good set of Aeons, i love how there is 3 of them and they can ressurect each other, also their Overdrive isn't to sore on the eyes.

I mostly used Bahamut and Anima, but if I think about it... I'm pretty sure I used Bahamut more often. Bahamut had pulse (?) which could hit multiple enemies and I don't even know how many times I used that. When you first got him, his health was the highest out of the aeons, so his overdrive would fill up extremely fast because when an enemy hit him it would do little damage, but it would still charge his overdrive. And we all know how good his overdrive is.
As for using Anima, it kind of felt like a waste because if you used the overdrive it was overkill, but if you used pain, it left the enemy with a bit of health left and then the enemy would get a shot at Anima and lower her health.
I have to give the Magus Sisters some credit though, they helped me a lot through the Omega Ruins. I love how they can help each other out, and their overdrive is extremely powerful.

I think you should have made a "I love every Aeon equally" choice...course there are people who can't decide because they love every Aeon like i do they each have their own likabelities and i use them equally

To be honest, I allways use Yojimbo because of his zanmato.
Plus his 'relationship lvl' factor it can make it easy to defeat the dark aeons if you've not trained up too much.
Plus (although I havn't tried this) I'm pretty sure that you can defeat him with zanmato too. Although he is expensive if you've got a bag relationship with him.

I use all of them, but the one i use the most is Bahamut, he just really came in handy at times when i did not have the most powerful Aeons in the game, Anima, Magus Sisters and Yojimbo.
Even after obtaining the other Aeons, i kept using Bahamut...it's probably because of the great intro he as and how overall his attacks are pretty amazing. The way he just stands there proud and tall
Anyway i use him the most by far.
Others i like to use a lot are: Anima, Yojimbo and Shiva.

Currently I don't have (and I won't bother restarting the game to get it) Anima. I do have the Magus Sisters, but I just hate the looks of them because I have an irrational dislike of insects.
I have no cash for Yojimbo, so Bahamut ends up being my most used Aeon.
Out of the five Aeons received through the storyline, Bahamut is the strongest and the most intimidating. I love his design and he is a staple FF summon I love to continuous use due to his sheer power alone.

I would say I used the Magus Sisters and Shiva the most in this game.
Shiva was just super cool in this game. The way she arrived and just her overdrive always made me happy. She was quick and nimble.
As for the Sisters they were used for brute strength. 3 Aeons at once and with high strength. I was all good when I was stuck in a rut. If one died I still had 2 more aeons although I could not use their overdrive then, that was the only bad part about those 3. That and sometimes they get lazy and do not attack....bastards,

I usually use Shiva's overdrive as my trump card (I never use my overdrives until boss battles > >) and I'd summon her using Yuna's overdrive so that she can use her overdrive twice in a row. I love beating up bosses with all my aeons attacking with their overdrives. ^^
