In the beginning...
I just had to put this here, because it's a funny thought I had. ^.^
Do you guys remember that episode of Futurama where Leila finds out that Nibbler is part of a race of super aliens - the first race in fact to ever exist?
Now, supposedly every FF game is set in the same Universe (with the exception of FFX, which for some reason takes place in a world called "Spira" and has no mention of moogles anywhere).
I propose that moogles are in fact the superior nibbler-esque race that has been around since the creation of Gaia...

Well yes, but I don't remember seeing Moogles in FFVIII. I am not too sure though, it's been a long time since I last played VIII.
Anyhow, we couldn't probably set the Moogles as the first race due to the fact that each FF is a different chapter, but they are not sequels at all, except for X-2.
For example, in FFXII the ancient race are the Ocurria.
If we were to set the most ancient of beings, then I say it would be the summons since they do make appearances in most FF games.

That sounds a lot like the movie "The One" and the whole concept of a "Multiverse" instead of having a "Universe".
I still believe the summons/aeons/espers/GF's are among the oldest of races.

I could see this, all the FF bosses have been puppets controlled by the moogles. The real threat to the final fantasy verse.

Exactly. Gilgamesh appears to be able to teleport from universe to universe, via some sort of cosmic inter-dimensional portal, somewhat morphing his form in each universe. Spira could even be a precursor to Gaia. Somehow, perhaps the farplane becomes the lifestream. Remember how someone mentions ShinRa in X-2? Somehow, the old Spiran civilizations become known as the Cetra/Ancients, and have some sort of mystical power. The moogles are in fact from outer space, and come to inhabit the world between the events in Spira and then the shift in land mass which eventually becomes known as Gaia. Many hundreds of thousands of years pass, leading to the events in Crisis Core.

No. That stupid theory was started by the Ultimania guides, which aren't even canon. Square Enix just had people make up new crap about games already made for their new guides. The "ShinRa" mentioned in X-2 is a character named Shinra. It was just them throwing in a little nod to FF7. And it's not the same planet.

In IX, moogles are faeries, so they probably have been around a good while. In other games they seem to just be another race inhabiting the game's respective world. I don't think any of them could be considered "nibbler-esque" though.
