I'd say being able to control and custimize the Aeons was one of the points that set this game apart. The weapon customization would come in second place. Those are the only two features were I feel that X exceeded other Final Fantasy games.

I liked the Aeons, the new summoning system for me was the best in the series, i wish they'd do it again, i know you can do it in FFXII with Espers but you cant control them.
And the Sphere Grid, i enjoyed that.

The characters and story. While I dislike Tidus and Yuna, I at least have a feeling about them.
Playing Final Fantasy XII showed me just how much I take characters (like 'em or love 'em) and story for granted. It made me appreciate FFX much more than I had.
